Runestones definitely can come from digging outside the guarded area; its possible you can get it in guarded areas, but I noticed I get more when not in a guarded zone.
As for portal shards, I rack up quite a few killing Air Elementals on Ruby.
Kill wildtribes. Have got several from the camp above the chaos by Apatain.
